As the site analysis scanner runs, it visits every link on every page that it analyzes, except those links that are in the "don't visit URLs that have this substring in them" list.
That list is called the "Blocked URLs List" and it is set in the eValid preferences.
The reason you get logged out is that there must be a link to a "logout" page on each page in your site. This is not that uncommon.
So, figure out a string that matches the URL for your logout page and make sure that string is added to the "Blocked URLs List". Then you should be good to go.
Additional hint: Some web sites have several different logout pages, so you may have to add several strings to that file.
